I am not sure if I understand exactly what you wish to accomplish, but quality-wise, there should be no audible degradation from multiple 'saves' on one long file, opposed to multiple short files.. assuming.. the file you are editing is in a PCM format (typically WAVE <.wav>),
If you edit MP3, AAC or other lossy type files, there will be a quality hit every time the file is re-saved. so is best to work in the PCM format for all editing and processing, encoding a MP3 (or other) for end-users or internet streaming.

To easily identify different songs or segments, you can add markers or regions.

If you wish to work on shorter files, you could split up the file work on them and reassemble them later on. The are different ways to accomplish this type workflow. One is to create regions and extract the regions as separate files.

I was using MP3 format, but I will use .wav format from no on. Currently, I am using DJ editor which makes it very hard to edit a long file.....
