Have you switched the template on existing project to, for example, a single page site?
If so then this may be the cause - as a 'single page site' does not have individual pages when published.

That is why the URL's have changed - a supersite is in effect a single web page as there are no identifiable discreet pages in the finished site - see this article for more information.
