What is the source video format and resolution? Download and install MediaInfo and analyse one of the clips and post the results, see this tutorial on how to setup MediaInfo and analyse a source video clip for all the data required.

Thank you John, the settings were fine and there was not a common denominator.
As this was a new installation, I decided to format and install everything again, but only installing Video Pro X13 with the codecs, drivers, etc and now is working fine!
It was so random that didn't make sense.
tldr: format and reinstall, everything works fine
