MIDI routing is not really straight forward, although it tries to be. You'll need 2 MIDI tracks. Track 1 will be your Voice track, meaning whatever synth or instrument you want to be playing. Track 2 will be the effects track, meaning whatever plugin will be generating the augmented MIDI. On track 1, change the MIDI Output to the voice/instrument of your choice, and the INPUT to the effect generator on Track 2. On track 2, change the MIDI Output to the effect generator, and the INPUT to the same voice/instrument bus that you chose for track 1 (Do NOT recreate it, it should appear on the drop-down list). Place your MIDI track in track 2 (NOT TRACK 1), prime Track 1 to record, then play the solo'd Track 2 and record. This will generate new MIDI in Track 1. Cut recording when you have enough. You might have to quantize and tweak it when it's done; I've discovered there's just enough lag/latency to throw everything off by anywhere form 1/32 to 1/16 note depending on how much processing there will be. Once you have your new MIDI track, mute Track 2 completely, until/unless you need to repeat the process to make more MIDI tracks.
Regarding Cross DJ, I looked into it a bit. It seems like Cross DJ is it's own stand-alone DAW. ACID has no inherent integrations with other DAW's, even ones that claim to be usable as plugins, like MPC Beats, and a few other external plugin hosts. It's a problem I'm actually looking into myself. I'll post to forums if/when I find a solution.
Having an issues with Reason rack in Acid pro ... it does not respond... any help would be great
I haven't tried digging into this yet, but I suspect it's the same deal as with a lot of third party apps that are supposed to act as plugins as well - Acid doesn't handle them yet. Hopefully a moderator will shed some light on the situation.

Thanks for the help really appreciate it ..yes cross DJ pro has vst suport... it opens in acid pro as a vst but the midi routing has been horrible .. they only have instructions for Ableton... but I still did not get that to work properly... I will look into your suggestions with Acid pro .
I apologize don't know all the in and outs of acid .. did not see what you were saying about "changing the midi out to effect generator"
I'll see if I can add some screencaps, a picture speaks a thousand words.
First, for the fine details, please see this help page on MIDI routing. It's really dry and technical, but going through it a few times will help deciphering it: http://acidpro.helpmax.net/en/the-acid-window/the-track-list/midi-track-controls/ These were written for a previous version of the software, so some of the icons will be different. The steps still work, as Magix hasn't really changed the workflow, from a user point of view.
As for where the controls are, go to any given MIDI track, and open it up as much as you can to see all of the controls.
Please see the screencap above (and I apologize for the moused-in handwriting). You'll notice the MIDI Input icon is different in Acid Pro 10 from the one in the help page I linked above, but they live in the same place and provide the same functionality.

First, for Cross DJ and Reason, check in your File Manager to see where the .vst files are; they should be either in your install directory, or in the Program Files/[program] file.
Second, if you see them, fire up the Plugin manager in Acid, add those folders, and hit the Scan button.
I researched Cross DJ a bit and noticed that Cross DJ Pro is the only version of the software that offers VST integration. Is that the version you have?
