It does not matter which track the audio is on, but it's best to keep only video and images on track 1, audio on track 2. If you separate audio from a video clip that is on track 1 (Ctrl+H), the audio will be placed on the track immediately below, that is, track 2.

You need to start reading the manual and take a look at this tutorial about getting started in Movie Edit Pro to make sure that you have everything.
