You would need to create a transparent image the size of your video, such as 720x480 for SD. in Photoshop or any paint program that will save a transparent tiff file.
Put your watermark in that file then layer it under your video on the timeline. A transparent gif will work too in MEP14+.
The video will show thru.

If you cannot make a transparent image, then you can use the titler to "brand" the video with your company name in the lower right of the video. Just have a title that stays there throughout the video. In Television this is called a "bug". You see them on TV all the time, they are usually promoting an upcoming show or a TV network.

UTube "brands" their videos with a UTube logo in the bottom right of the screen.

That works for me too, though the extra step of creating a transparent image is more work than many people care to go through. Hopefully, Magix will make a transparent image feature in a future release. I've stuck with using non-transparent ones and resize the image to the lower corner of the video.
