If you are using Web Designer to upload the files to your host, did you select the Publish to an alternative

then Fast publish (only changed files) - option

If you are using an FTP program to upload your site there may be a similar option to the above, for uploading. Do be careful if you are offered a 'Synchronise' function as it may also change files on your computer if it is a full 2 way synchronisation.
