Sorry to say, but these are only a few information and there can be a lot of reasons.

Probability that it is a foult of mm14: 5%
Probability that is a user fault: 90%

When it happens in every format it seems that your master level is too high. User the limiter and make sure that your peak is correct. Did you check the playback with other players?

Is the scratch heard when played in music maker or only when exported?  You might try to listen to each track of the song solo in MM to se if you can identify where it's coming from.  If you can find it on only one of the tracks you could edit that track externally and reduce the sound level over the scratch to zero.  If the scratch is too long you may have to record that particular track over.
