One word of caution: PluralEyes "assumes" you are working with Adobe Premier or FinalCut; it does "allow" other editing software to be used but the workflow is not always very "obvious".

Hi, I'm a user of VPX Pro and Plural Eyes, too. But I have no idea, how it works seamlessly. I still synchronize the media files with PE and export a Adobe XML file. Then I open it in an old PremierePro (CS6) version to write down all the clip positions manually and after that I arrange the clips in VPX (current version). So if there would be any better way I would be very thankful if you could give me an advise. Searching the web for a long time this was the first hint that there could exist a better way.
As this thread is 2 years old, was about Vegas and Plural Eyes and your question is about VPX and Plural Eyes, you should have started a new thread. IMHO, this is a good subject that merits its own thread under VPX.
Why are you using Plural Eyes if you have VPX11? Are you using PE for something more than just aligning audio clips, like fixing drift?
Usually, the built-in audio alignment feature in VPX works very well. Have you had difficulty with it?
You are right, maybe it's a good start for a new thread. But at first I will follow your advise and give VPX11 a try. It's really because I've started many years ago with Plural Eyes to synchronize my assets, when I was a young Magix Video Deluxe user :-) and so it became my workflow, because in this time nothing else worked for me...
Here is a link about synchronizing audio clips. We have done more over the years and I recall doing something extensive on it, maybe in the context of multi-cam where one has to align 2 or more cameras.
