I spent many hours researching audio sync issues so I would rather you search the forum to see if the answer is already here than repeat myself.

You don't say which version of MEP you are using, but with 15 and 17, if you do the program updates, this issue will be fixed.  This bug was fixed for MEP17 with update version 10.0.10.1.  Also, when you finish editing and are ready to burn, click the pulldown edit menu, click select all.  Then right click anywhere on the timeline and all the way at the top of the menu, click reframe. 

If your audio and video were aligned properly in the timeline playback, they will be ok on the DVD, regardless of the length of the movie.
